I have been offered a position as a Snr. System Engg from QCOM. Obtained my MS and PhD degrees (7 yrs of graduate studies) from top 50 schools. What salary should I ask for? Any suggestions? Also, what is the difference between senior engineer and senior "system" engineer? Are they different, in terms of duties? Thanks.

First thing to do is limit your resume to no more than your last 10 schools. Indications of 50 will raise a number of red flags as you might be considered a bit flighty. WRT to salary, just be honest and use the best offer of all those you received elsewhere.
Should be able to get ~200k+ easily + stock/bonuses, I did.
