Interviewer: "I see you worked for CCI recently, isn't that the school that had to close it doors because of unethical behavior and defrauding the government? What exactly did you do there?"

It's going to be an issue. I'd say that other career schools will be more sympathetic, but many staff will be applying to publics and other not-for-profits. They are already skeptical of people coming from the proprietary sector, and CCi's troubles have been prominently covered in The Chronicle and other higher ed publications. Don't badmouth a past employer, but make it clear that you have higher standards and did not, nor would have, engaged in unethical activity.
Sure, if you were shady, didn't care about students or the change that education would bring to their lives, and if you didn't believe that what you did changed lives for the better every day, then be nervous and get ready for the shake-down in future interviews. If you stood for what was right for your students, feel free to walk tall and speak with pride about the work you did, the lives you improved, and the success stories you helped create.
